As far as Ninja games go, I'd suggest Ninja Gaiden and Ninja Gaiden II: The Dark Sword of Chaos for the NES. I believe they're on the Virtual Console (at least the first one is) but I'm not sure what you mean by "fighting." These are side-scrollers in the vein of the old-school Castlevania games. The series was revived in 3-D a few years ago but I haven't played any of them since I don't have any of the consoles; the high level of difficulty survived through the series' years of absence as well. The third game in the NES (and SNES trilogy package - which was ironically censored when the original NES games weren't) is totally skipable however. The Ancient Ship of Doom may have some nice graphical and gameplay improvements (new powerups and less "detrimental" physics) but that's all it has since the story is tripe. Seriously, Bio-Noids? Makes fighting demons seem a lot more plausible.

If you mean one-on-one fighters, Ryu from the same series appears in the Dead or Alive series. Also, I'd recommend the early Tomb Raider-ish Tenchu games on the PS1. They're far from perfect but for their time they're probably better than today's Tenchu games.

Edit:

Also, aren't the characters in Naruto all ninjas? I'd find it hard to believe if there wasn't a Naruto game on the Wii. I mean they made how many DBZ fighters on the PS2?

How about Muramasa: The Demon Blade? Probably my favorite game released this year. Beautiful, lush graphics and animation, taught and faced paced battle system and an intriguing leveling set-up. It's set in Feudal Japan and features a ninja as one of it's two lead characters. Highly recommended.

Speaking of ninja games, have they released The Ninja Warriors Again for Virtual Console yet?  That was a dope slice of Taito side scrolling beat-em up goodness, as I recall.
