The best classic game music and more
The most memorable scene for me just has to be without a doubt the first confrontation between Raziel and Kain from Legacy of Kain: Soul Reaver. It's just so epic and awesome that sometimes I even play the whole scene in my mind. 
The first time I played the game I didn't understand pretty much anything Kain and Raziel said (I was only 8 years old and didn't understand English at all minus basic things like hello etc.), but it still had a big impact on me.
About that, you had the option of saving Cid in order to avoid that scene, which was a surprise from a gameplay standpoint.
option my ass... i played thru FF6 at least a dozen times and that peck always died on me..

You know, I've only played the game once and I saved him. I didn't even know about the suicide scene until somebody told me about it later.
On the other hand, when playing Chrono Trigger I didn't manage to realize that they were actually breaking the fourth wall and having me use the controller's letters to input a name instead of a keyboard coming up on screen or whatever. Just watched poor Lara meet her fate and felt awfully sad about it. :\
I don't know if this is my favorite scene in gaming or not, but the most poignant scene for me is from Chrono Trigger when you are exploring Zeal and you stumble upon the young Janus and Schala in Schala's room.

Anyway, to answer original question.
This is a REALLY tough one for me, but I'm going to go with my initial reaction. Let's see if anyone else knows it:
Star Ocean: The Second Story ... disc two, you're going through some laboratory, and you find out the truth regarding how Rena ended up on the planet you were from. You found out she traveled some absurd amount of time to reach you (like 6 billion years or something?!?). She gives this dramatic speech about how an old, tall tree standing in front of you has died, had a new seed planted, and risen again so many thousands of times while she was missing. I don't know WHY it left such an impression on me...but there you have it.
